Gen etkileşimlerini modelleyebilecek, ratsgele oluşturulan, içerik esaslı ağ yapısının derece dağılımları daha önce [D. Balcan, A. Erzan, Eur. Phys. J. B, 38, 253-260 (2004)] incelenmişti. Simülasyon ve analitik [M. Mungan, A. Kabakcioglu, D. Balcan and A. Erzan, “Analytical Solution of a Stochastic Model of Gene Regulation,” q-bio.MN/0406049] çözümler sonunda, r tane sembolden oluşan ve ortalama kelime uzunlukları ~ p-1 ile verilen içeriksel ağların derece dağılımları için, küçük ve büyük derecelerde, kuvvet yasalarına uygunluk ve sırasıyla ile üstelleri bulunmuştu. Nokta mutasyonlar altında değişmeyen bu sonuçlar, genetik düzenleme ağlarının literatürde gözlenen üstellerine benzemektedir. Biz çalışmamızda, evrimde önemli bir yer tutan gen duplikasyonu olgusunu bu modele uyguladığımızda ölçeklenme sonuçlarının değişip değismeyeceği, değişiyorlarsa, nasıl değişeceklerini araştırdık. Bulunan ölçeklenme davranışı, kalitatif olarak, önceden bulunan sonuçlara benzemekte, mutasyon kurallarımızı değiştirmediğimiz takdirde nümerik sonuçlar da ancak çok küçük değişiklikler göstermektedir. Ne var ki, ağ yapısında uzun erişimli korelasyonlara neden olabilen türden nokta mutasyon kuralları seçildiğinde, üstellerin değerleri değişmektedir. Bu durumda, tamamen gelişigüzel kodlar için hesaplanmış olan analitik ifadelere, etkin p değerlerinin koyulması ile bulunan ölçeklenme üstelleri de, simülasyonlarımızdan farklılaşan sonuçlar vermektedirler. İçerik temelli bu modellerin verdiği ağ yapıları, Wagner’in gen duplikasyonu ve diverjansı ile genetik etkileşim ağlarını ilişkilendiren şematik modelinden de, sürekli ve ayrık iki değişik ölçeklenme davranışının gözlenmesi açısından, farklılık göstermektedir.
A content-based model for a network of gene interactions was defined and degree distribution of this network was studied by Balcan and Erzan [D. Balcan, A. Erzan, Eur. Phys. J. B, 38, 253-260 (2004)]. Simulations and analytical calculations for an alphabet of r lettters and a random code of average word length ~ p-1 yielded [M. Mungan, A. Kabakcioglu, D. Balcan and A. Erzan, “Analytical Solution of a Stochastic Model of Gene Regulation,” q-bio.MN/0406049] power law behaviour with the exponents and for small and large degrees, respectively. The model was invariant under point mutations and had exponents similar to those found for genetic networks studied in the literature. In this study we investigate how incorporating the process of “gene duplication” affects the scaling behaviour of the degree distribution. We find scaling behavior qualitatively similar to the original model; if the same mutation rules are employed as in the original model, duplication gives rise to only very small changes in the scaling exponents. However, for mutation rules which seem to give rise to correlations between different nodes, the values of the exponents change appreciably. In this case, even when the sequence length distributions converge to exponential functions, substituting the effective p values in the above expressions calculated for purely random sequences does not yield the exponents we obtain from simulations. The degree distributions obtained from both models differ from the network model introduced by Wagner, based on gene duplication and divergence, in that they exhibit both continuous and discrete regimes.
