    Machine learning assisted massively parallel crystal structure prediction

    Crystal structure prediction (CSP) is of utmost significance in the process of computationally screening materials. Despite the fact that many methods have been developed to date, new methods must be developed or existing methods must be enhanced to keep pace with advancing technology. The presence of numerous local minima in CSP problems necessitates the use of global optimization techniques. Density Functional Theory (DFT) can be used as the objective function for CSP global optimization methods. However, this method is costly as it significantly increases the computation time. For this purpose, force fields are used as an objective function, which can be quite successful, especially for molecular crystals. CASPESA (CrystAl Structure PrEdiction via Simulated Annealing), a program developed by our working group many years ago, has been successfully used and reported for modeling covalent crystals. Within the scope of this thesis, a flexible, easy-to-use and speedy software that can work for both colvalent and molecular crystals, FFCASP (Fast and Flexible CrystAl Structure Predictor), has been developed. Many properties of molecules can be determined simply by observing its structure. Moreover, the CSP problem is still not entirely resolved. Even though there are already a great number of algorithms for CSP accessible in the literature, the majority of them operate according to completely distinct principles. Many of these algorithms rely on DFT in the objective function, which limits their applicability to small molecules. The algorithm devised in this thesis employs knowledge-based or force-field-based objective functions. In one of the implementations presented in this thesis, a structure with more than 200 atoms per unit cell was accurately predicted. This accomplishment is a distinct indication of objective realization; building a very fast and effective algorithm. Another important and unique approach is the molecule movement system. There are 230 possible symmetries for crystal structures and considering that more than 99% of the molecules in the databases has symmetry, it is clear that the motion system to be created must be very successful in producing symmetrical structures. Many CSP algorithms choose a fixed symmetry value and make predictions only in that symmetry, thus reducing the number of parameters to be optimized, while only covering the symmetry values frequently encountered in the literature. In the algorithm created within this thesis, it is aimed to cover all symmetry values with 14 different prediction sets by dividing 230 symmetries into 14 prototypes. In order to improve the CSP algorithm, global optimizer was first developed to be used in the algorithm. Simulated Annealing (SA), whose success in CSP is known from our previous work, was revisited and modernized to a better level. During the modernization, the existing Fortran 77 code was rewritten using Modern Fortran features, parallelization was done to make it more successful on multi-core computers, a new decision mechanism was developed for more intelligent lowering and raising of the simulated temperature, periodic parameters were defined and a better reporting system was developed. The biggest shortcoming of the system is that when working with large structures (8 or more formula units) the initial barriers are difficult to overcome. Particle Swarm Optimization (PSO), which is known to overcome such large barriers well, was studied and a new algorithm was developed to work before the SA algorithm so that large potential barriers could be overcome more easily. This novel hybrid optimization algorithm is written in a manner that makes it applicable to a wide variety of optimization problems, not just CSP. The optimization algorithm is combined with the motion and unit cell rules for CSP to create a prototype crystal structure prediction algorithm. The most important part of the algorithm that has not yet been mentioned up to this point is the objective function. Two different methods were developed for this purpose. One method is based on the knowledge which can be gathered from literature or DFT calculations and the other one one is based on the use of force fields. In addition, a highly capable post-processing and pre-processing tool called FFCASP Tools has been developed. This utility simplifies the use of FFCASP. FFCASP Tools plays a crucial role in each of the applications discussed in this thesis. Numerous CSP applications were executed utilizing FFCASP and FFCASP Tools, and the outcomes of these studies demonstrated that all of our goals have been realized with great success. In the scope of this thesis, a comprehensive analysis of six different applications were provided alongside with the technical details of the algorithm.

    A risk management framework for smart distribution systems

    Smart grid enables an intelligent, effective, and reliable way of delivering energy by using information and communication technologies (ICT). It addresses environmental requirements with the integration of green energy resources and paves the way for new consumption areas like electric vehicles. The increased adoption of ICT, on the other hand, makes the smart grid assets a prime target for cyber threats. Therefore, having a proper cybersecurity strategy with the defined risk management processes has become more crucial for power distribution operators. Additionally, assessing the security with the customer perspective brings random behavior and needs several computational simulations to represent this behavior. Smart grid distribution systems employ demand response programs to manage consumer demand with the timely adjustment of the demand by encouraging consumers. Demand response programs enable distribution operators to balance the power grid load with the planned and implemented methodologies. To achieve this, operator-consumer cooperation is inevitable so that utilities can guide consumers to change their consumption tendency by adopting price-based or incentive-based programs. Incentive-based programs are used to attract the consumers via contract-based or notification-based incentives e.g., when the peak load occurs operator can send an SMS message to inform the consumer regarding the demand response event. Although SMS notifications are very common and effective way to reach the consumer they open a new attack surface. The first part of this study concentrates on the risk assessment of demand response for smart grid distribution systems. A new domain-specific risk assessment methodology based on the combination of the methodologies of Smart Grid Information Security (SGIS) risk toolbox and the Open Web Application Security Project (OWASP) methodology is proposed to identify the threats and their impacts. Proposing a new approach, the deficiency of SGIS risk methodology is complemented by OWASP methodology as the SGIS does not directly provide a method for likelihood analysis. A five-scale likelihood method is developed to accomplish the likelihood analysis in a broader sense. Based on the proposed risk assessment, a new threat to disturb the power grid reliability using SMiShing (SMS Phishing) is explored. It is revealed that SMiShing attacks can damage the power grid through customer behavior by victimizing customers even if the attacker has no access to the power grid communication domain. In the second part, the newly identified attack is simulated for the defined demand response use case, Demand Response for Residential Customers and attack simulation is extended with a second use case, Demand Response for Electric Vehicle (EV) Charging, to analyze the impacts on the power grid. This is the first implementation in the smart distribution domain that focuses impacts of SMiShing attacks via use case realization. In the first use case, residential customers that are enrolled in an incentive based demand response program are the target for the SMiShing attack. The implementation is simulated on a test system to analyze the reaction of the system under attack. The European Low Voltage Feeder Test System provided by IEEE is utilized for deterministic and randomized attack scenarios. For the second use case, first, the security requirements and threats for the EV ecosystem that originated from different interfaces are investigated. Then the attack targetting to change the EV charging behavior of the EV owners is simulated using the test system taking the stochastic EV charging characteristics into account. In both use cases, the simulations performed so that the attacker launches SMiShing attacks with fake incentives aiming to change residential customer's/EV owner's behavior to create a high the residential/EV charging load leading to power grid disruptions. To measure how the attack scenarios affect the power grid the open-source Gridlab-D power system simulator is used with the load profiles produced by attack scenarios. The power flow solutions are evaluated using voltage, current, and power outputs to observe if any voltage imbalance, line failure, or transformer loading are occurring. For both use cases, the analyzes set out that attacks can severely affect the grid when the voltage and current values cannot stay within the tolerable limits. These consequences affect the delivery of power, distribution operator's business and reputation, and consumer's service quality. Based on the these outcomes and our findings, we proposed some mitigation strategies that are beneficial for both operators and customers. To mitigate beforementioned consequences and prevent possible attacks, some countermeasures are provided for both attack scenarios, from both the operator and customer perspectives. Some solutions and discussion are given on how the distribution operators should handle the attack, how they should interact with the consumer to prevent attacks, what kind of preventive actions they can take on the power grid to mitigate the attacks, and what the customer should do to protect themselves from SMiShing attacks. It is concluded that SMiShing attacks are important as the security vulnerability originates from external sources not directly from the power grid or smart grid ICT components. Although the attack target is the power grid, the distribution operator may not realize the root cause of the anomalies as the consumer is the decisive actor and can act unintentionally. As the load demand is increasing, especially the rapid penetration of EVs and controllable smart appliances will put more load and challenge on the power grid. Disruptions like voltage collapse, transformer overloading, and line failures may cascade to larger areas and lead to a significant negative impact on the operation of the power grid. Therefore, distribution operators should consider the SMiShing threat via demand response notifications and address the necessary countermeasures.

    Nicem devinbilimde olasılıkçıl evrim kuramı, evrilteç devinbilimi, konaç bükümü ve yanaşık açılımlar: Bakışık üstel gizilgüçlü dizgeler

    Nicem İşleybilim (ing: Quantum Mechanics), durumu duyularla dolaysız algılanamayacak, ancak, aygıtlar yardımıyla algılanabilecek düzeyde küçük nesnecikler üzerinde çalışılan bir bilim dalıdır. Bu nesneciklerin konum, devinirlik (momentum), erke (enerji) gibi tüm bilgilerine dalga işlevi (ing: wave function) yardımıyla ulaşılmaya çalışılır. Bu işlev "Shrödinger Denklemi" nin çözümüdür. Göre türevli bir denklem olan Schrödinger Denkleminin çözümünün belirlenişinde yaşanan sorunlar türlü yöntemlerin geliştirilişi ile aşılmaya çalışılmıştır. Ancak, bir nicem dizge için işe yarayan ve çözümü önemli ölçüde yalınlaştıran yöntem bir başka dizgeye uygulanırken sorunlar çıkabilmekte, verimin düşüşü ve üstelik çözümden uzaklaşım görülebilmektedir. Bu anlamda, özelsizde (genelde) geçerli bir yöntem geliştirmek büyük önem taşımaktadır. Bilişim Enstitüsü Bilgisayım Bilimi ve Yöntemleri Topluluğu (BEBBYT) üyelerince son yıllarda yapılan çalışmalar ile bu çözüm karmaşasını giderebilecek ve tüm durumlarda uygulanabilecek yöntemler geliştirilmesi amaçlanmıştır. Olasılıkçıl Evrim Kuramı (OLEVKU) Prof. Dr Metin Demiralp'çe üretilen ve topluluk çalışmalarıyla geliştirilen, bu savın odağında olan yöntemlerden biridir. Nicem dizgelerin olasılıkçıl doğası, bu yöntemle çalışmamız için en önemli güdüleyiş (motivasyon) kaynaklarından biridir. çünkü, geliştirmeye çalıştığımız çözüme yaklaşımın temelinde beklenen değerlerin devinimi bulunmaktadır. Aslında, bu yöntemin kullanımı nicem dizgeleriyle kısıtlı değildir. OLEVKU, sağ yanları ikinci derece çokçokterimli işlevler olan birinci kerteden, belirtik (ing: explicit), özerk (ing: autonomous) sıradan türevli denklem takımlarının herhangi birinin başlangıç değer sorununu çözmek için kullanılabilir. Kuram, çok değişkenli Taylor toplamdizilerinin özelsizleştirimi olan Kronecker üs toplamdizilerine dayanmaktadır. Türlü doğrucul cebir araçlarıyla katsayı dizeylerinin öğelerindeki esneklikleri kullanışın yararları bu yöntemden kaynaklanmaktadır. Ancak bu sav kapsamında uygulayımcıl olarak Nicem Devinbilim sorunları ele alınmıştır. Nicem devinbilim sorunlarınının çözümü de dalga işlevinin uzbilimcil (matematikçil) yapısından dolayı güçlükler taşımaktadır. Bu savda dalga işlevini belirlemeksizin, başlangıç değerlerini ve göre türevli denklemi (GTD) sıradan türevli denklem (STD) kümesine dönüştürerek kullanan bir yaklaşım geliştirilmeye çalışılmaktadır. Dizge Hamilton İşlecinde görünen işleçleri kapsayan, işlevcil olarak bağımlı, ancak, doğrucul olarak bağımsız öğelerden oluşan "İşleç taban kümesi" ele alınarak ve bu küme öğelerinin beklenen değerleri arasında bir sıradan türevli denklem kümesi oluşturup herhangi bir işlecin beklenen değerini bu kümenin çözümü üzerinden belirleyişe çalışmak bu savın amaçlarından birisidir. OLEVKU ile beklenen değerlerin zamanda deviniminin açıklanışına çalışılmaktadır. Sonuçta, kuramsal yapısını oluşturduğumuz bu yöntem ile bir nicem dizgenin erke düzeylerinin ve karşılık gelen beklenen değerlerin belirlenişine çabalanmıştır. Göstermelik (örnek) dizge olan "bir özgürlük dereceli uyumsuz üstel bakışık salıngaç (ing: one-degree-of-freedom anharmonic exponential symmetric oscillator)" dizgesinin yapısından kaynaklanan sorunlar her çalışma evresinde yeni bir çözüm arayışına iteklemiş ve bu da kuramın gelişimi için önemli katkılar sağlamıştır. Savın her bir bölümü, kuramcıl ve/veya uygulayımcıl katkılar içermektedir. İlk bölüm, giriş niteliklidir. Savda ilgilenilen sorun ve savın amacı yeterince ayrıntılı olarak açıklanmaktadır. Sorun, çözüm yöntemleri ve topluluk çalışmalarımız ile ilgili bilimcil yazın araştırımları bu bölümde verilmiştir. Hamilton İşleci ve öteki dizge işleçleri ile özelsiz (genel) Schrödinger denklemi ikinci bölümün başında verilmektedir. Sonrasında, uygulayışlar için özel olarak seçtiğimiz biçe olan "Üstel Uyumsuz Bakışık Nicem Salıngaç (ing: Exponentially Anharmonic Symmetric Quantum Oscillator)" tanımlanmaktadır. çözümleyişleri yalınlaştırmak için kullanılan "Doğabilimcil Birimsizleştirim" kavramı, o bölümün geri kalanında verilmiştir. Yukarıda sözedilen "Olasılıkçıl Evrim Kuramı" bu bölümde ayrıntılı olarak açıklanmaktadır. Ayrıca, "Uzay Genişletim" kavramı da bölümün temel içeriğinden önce verilmiştir. İkinci bölüm, uyumsuz üstel salıngacın evrim dizeyi ile nicem devinimin temel tanımları ve denklemleri ile sona ermektedir. Üçüncü bölüm, beklenen değer devinimi denklemlerinin oluşturuluşuyla başlamakta ve "Uzbilimcil Sendelenim Kuramı (ing: Mathematical Fluctuation Theory)" ile ilerlemektedir. Burada, "Sendelenimsizlik Yaklaştırımı" kavramı da verilmiştir. Daha sonra, beklenen değer deviniminde sendelenim olgusu incelenmektedir. Bu arada, zamanda toplamdizilerin (ing: series in time) sendelenim açılımı ve yakınsaklık çözümleyişleri de incelenmektedir. Ortaya çıkan durumda, "Özelsizleştirilmiş Dalga çıkını (ing: Generalized Wave Packet)" tanımının çözümleyişleri yalınlaştırabileceği sonucuna varılmıştır. Bununla ilgili öneriler bu bölümün sonunda verilmiştir. Uzay genişletiminin yeniden ele alındığı dördüncü bölümde, ikinci dereceliliğe indirgeyiş sağlandıktıktan sonra OLEVKU kullanımı ele alınmıştır. Beklenen değerlerinin devinimi için belirlenen işleç tabanı ile iki terim özyineleyişli sıradan türevli yöney denklem oluşturulmuş ve bu denklemi çözmek için bir yöntem geliştiriş adımları da bu bölümde verilmiştir. Uzay genişletimine dayalı bir yöntem olan "Değişmezlik Eklenimli Uzay Genişletim (DEUG)" tanımlanmış ve sıradan türevli yöney denklem de yeniden düzenlenmiş ve eşsiz olmayan katsayı dizeylerini elde etmek için kullanılmıştır. Dördüncü bölüm, DEUG'u "Evrilteç Devinimi"nde kullanarak, dördül (ikinci dereceden) bir çokterimli elde ederek, "Tek Tekterimli OLEVKU" ile en yüksek dereceden tekterimli denklemi oluşturduktan sonra çözümü gerçekleştirişin kuramcıl bilgisiyle sona ermektedir. Beş ve altıncı bölümlerde "Konaç Büküm (ing: Coordinate Bending)" yöntemi ayrıntılı olarak anlatılmıştır. Yöntemin ortaya çıkışı, geliştirilişi, "Konaç bükümcül işlev" seçimi beşinci bölümde verilirken, ilk uygulayış "Dışarlak Söbekçil Konaç Bükümü (ing: Hyperbolic Coordinate Bending)" de yine bu bölümde yapılmıştır. "Saptırım Açılımı (ing: Perturbation Expansion)"nın ayrıntılı anlatımı, açılımın en baskın öğesinin bulunuşu ile yanaşık özdeğerlerin Mupad betikleriyle elde edilişi ve çözümlemeler de bu bölümün sonunda verilmiştir. "Bütünleşik Bakışık Tümlevcil üstel Kuyu Gizilgüçlü Nicem Dizge" için "Konaç Büküm" yönteminin açıklandığı altıncı bölümde, k ile simgelenen gizilgüç değiştirgesinin erkenin çok büyük değerleri dolaylarında çalışılacağı öngörülerek bir saptırım açılımından nasıl yararlanılabileceği ve bu yolda Nicem Uyumlu Salıngaç'ın (ing: Quantum Harmonic Oscillator) dizgecil özelliklerinin yardımcı olarak nasıl kullanılabileceği gündeme getirilmiş ve yukarıda belirtilen çok büyüklük bağlamında bir saptırım açılımı geliştirilebileceği de vurgulanmıştır. Saptırım açılımının en baskın öğelerine odaklanılmış, erke değeri belirleyişinde kesin anlatımların nasıl elde edilebileceğinden sözedilmiş, ancak, daha yalın bir yapılandırım elde edebilmek için baskın erke anlatımları yerine onların kıyılandırımına ağırlık verilmiştir. Saptırım açılımının taban öğeleri bölümün sonundan biraz önce verilmiştir. Savda elde edilen sonuçlar, öneriler, ve de uyarılar yedinci bölümde verilmiş ve böylece savın ana bölümleri bütünleştirilmiştir.
