dc.description.abstract Memeli spermleri dişi üreme kanalı boyunca yüzerek fallop tüpünde bulunun yumurta ile etkişelime girer. Spermlerin yumurtayı dölleme kapasiteleri olmasına rağmen bunu kapasitasyon ve akrozom reaksiyonu adı verilen fizyolojik ve morfolojik değişime euğramadan gerçekleştiremez. Dişi üreme sistemi içerisindeyken spermde  gerçekleşen kapasitasyon esnasında plazma membranı, seçici-geçirgenlik ve hareketlilik paternleri ve flagella aktivitesi değişir. Ca+2 miktarının artmasına bağlı olarak asimetrik, kırbaçlama şeklinde hareket olan hiperaktivasyon gerçekleşir. Bu esnada Ca+2 iyonları flagellaya özgün Katyon sperm kanalından (CatSper) geçer.  CatSper, sperme özgün voltaja bağımlı zayıf, Ca+2 seçici, pH duyarlı pozitif yüklü kalsiyum iyonlarının sperm hücrelerine girişini kontrol eden, özellikle sperm hiperaktivasyonu ve erkek infertilitesi için önemli bir iyon kanalıdır. CatSper iyon kanalı CatSper1–4'ten oluşan α alt üniteleri ile CatSper β (beta), CatSper γ (gamma) ve CatSper δ (delta) yardımcı alt ünitelerinden meydana gelmektedir. Farelerde bu alt ünitelerin kaybı infertiliteye sebep olmaktadır. CatSper kanalı sperm flagellasının kamçı kısmında bulunur.  CatSper1 alt ünitesi ilk bulunan alt ünitedir ve erkek infertilitesi için çok önemlidir. Bu alt ünite, 686 amino asitlik altı transmembran proteine sahiptir ve fare 19. kromozomunda bulunmaktadır. CatSper2 2. fare kromozomunda bulunur ve 588 amino asit içerir. CatSper 3 13. fare kromozomunda bulunur ve 395 amino asit içerir. CatSper 4 442 amino asit içerir ve 4. fare kromozomunda bulunur. CatSper β fare kromozomunun 12. Kromozomunda bulunur ve 1109 amino asite sahiptir. CatSper γ testislerde ekspres edilir ve 7. fare kromozomunda bulunur. CatSper δ tek bir transmembrana sahip olup 805 amino asitlik yapısıyla fare 17. kromozomunda bulunur. CatSper1, CatSper2, Catsper3, Catsper4 ve Catsper δ knock-out fareleri infertildir. CatSper kanalı sperm kamçısının principal piece denilen üst kısmında bulunur ve sadece testislerde ifade edilir. CatSper1, CatSper3, ve CatSper4 spermatidlerde ifade edilirken CatSper2 ise pakiten spermatositte ifade edilir. CatSper1'e sahip olmayan sperm plazma membranlarında CatSper3, CatSper4, CatSper β, CatSper γ ve CatSper δ bulunmamaktadır. Bu durum α  alt üniteleri ile yardımcı alt ünitelerinin koordinasyon halinde ifade edildiğini göstermektedir. CatSper 1-4 alt üniteleri mutasyona uğratıldığında herhangi bir CatSper akımı tespit edilememektedir, bu da α  alt ünitelerinin tümünün CatSper kanalı için gerekli olduğunu göstermektedir. CatSper δ'ya sahip olmayan mutantların infertildir ve hiperaktivasyona sahip değildir.  CatSper δ'nın bulunmaması CatSper1'in tesip edilmesini azaltmaktadır. Bu durum, CatSper δ yardımcı alt ünitesinin CatSper kanalının oluşumunda önemli bir yere sahip olduğunu göstermektedir. Rekombinant DNA teknolojisi DNA moleküllerini kesin bir tedef alarak hücre içerisinde değiştirmeyi, genlerin fonksiyonlarını anlamayı, yenilikçi ilaçlar geliştirmeyi ve biyoteknolojik ürünlerin elde edilmesini sağlayan güçlü bir araçtır. Yeni gelişen gen mühendisliği teknolojileri ile teoride DNA'ları organizmanın içerisinde değiştirme ve DNAsekanslarının fonksiyonlarını değiştirme imkanı bulunmuştur. Bu teknolojileri kullanarak sistem seviyesinde genom organizasyonunu ve genetik hastalıklar ile ilgili bilinmeyenleri açığa kavuşturmak mümkün görünmektedir. Genk fonksiyonlarını çalışmak ve rastgele mutagenez ile zarar verici mutasyonların gen terapileri ile tedavi edilmesine yönelik hayvan modelleri ve hücre hatları geliştirilmiştir.  Gen fonksiyonlarının anlaşılmasında ve genetik hastalık çalışmalarında fenotipik karakterizasyon mutasyonları çok sık kullanılan ve önzemli methodlardır. Gen değiştirme araçları ve rastgele mutasyonlar ile çok farklı hayvan modelleri ve hücre hatları elde edilmiştir. Herhangi endojen genomik sekansı değiştirebilecek nitelikte, daha önceden belirlenen bir lokusta, çok geniş organizma ve hücre hattında çok yüksek hassasiyetli ve etkili bir şekilde DNA'ları değiştirebilen özel DNA nükleazları programlanabilmektedir. Bu nükleazlar, nükleaza bağlı sekansa özgü DNA bağlanma domainlerine sahip olduklarından dolayı istenilen bölgenin içinden veya dışından DNA'ları tek bir zincirden veya her iki zincirden birden kesebilirler. DNA'ya verilen hasarı tamir etmek için tüm hücrelerde bulunan homolog olmayan uç bağlama (NHEJ) veya homolog rekombinasyon (HR) mekanizmalarından birini aktive eder. Bu mekanizmalar istenilen genomik değişiklik yapılması için kullanılabilir. NHEJ DNA'da insersiyon veya delesyona (indel) sebep olabilirken çerçeve kayması mustasyonuna sebep olup genleri knock-out edebilir. HDR ile tamir olunan hücreler donör kalıp DNA yardımıyla belli genomik değişiklikler yapılabilir.  Gen mühendisliği çalışmaları sonucunda bulunan Clustered, Regularly-Interspaced Short Palindromic Repeats (CRISPR)/Cas9 sistemi ile birçok hücre hattında ve insan dahil birçok organizmada genlerin değiştirilebilmesinin önü açılmıştır. Bakteri ve archaea'da yabancı DNA ve virüslere karşı kullanılan doğal bağışıklık sistemi olan CRISPR, bu DNA'ları tanıdıktan sonra sahip olduğu CRISPR associated (cas) gen ürünlerinden biri olan Cas9 nükleazı aracılığı ile yok eder. Her bir yabancı DNA'dan ufak bir parçayı CRISPR lokusu denen yapısına katarak daha sonra karşılaştığı aynı DNA'yı derhal tanıyarak yok eden bir sistemdir. CRISPR'ın bu yabancı DNA'ları tanıma ve Cas9 ile yok etme özelliği gen mühendisliği çalışmalarında kullanılmak üzere geliştirilmiştir. Üç farklı CRISPR sistemi bulunmaktadır ve tip II CRISPR/Cas9 sistemi gen değiştirme çalışmalarında en çok kullanılan yöntem olmaya başlamıştır. Cas9 enzimi yapısında tanıma ve nükleaz bölgelerini bulundurmaktadır. Nükleaz bölgesi de HNH ve RuvC domainlerine sahiptir. Her iki domain de farklı DNA ipliklerini kesmektedir. CRISPR sistemi yaklaşık 20 bç uzunluğunda kısa DNA parçalarını ancak hedeflenen parça NGG nükleotidlerini içeriyorsa tanıyabilmektedir. Gen mühendisliği çalışmalarında NGG sekansını içeren 20 bç uzunluğundaki her sekans hedef olarak kullanılabilir. Hedeflenen DNA sekansına komplementer, klavuz RNA kullanılarak Cas9 enzimi hedeflenen bölgeye yönlendirilir ve bu enzim hedef geni tanıyarak DNA ipliklerini keser. Kullanılan sistemde kalıp DNA var ise kesilen bölge kalıp DNA baz alınarak HDR ile tamir edilir. Tamir edilen bölge kalıp DNA'daki değişikliği yansıtır. Bu şekilde istenilen bölgede gen değişikliği yapılabilir. Çalışmamızda CatSper iyon kanalı yardımcı alt üniteleri olan  CatSper β ve CatSper γ DNA parçalarını içeren hedef pCAG-EGxxFP vektörü ve Cas9 enzimini içeren pX330 vektörünü kullanarak HEK293 insan embriyonik hücre hücre hattında EGFP geninin ifade edilmesini sağlamaktır. pX330 vektörü Cas9 genini ve klavuz RNA ifade genini taşır.  CatSper β ve CatSper γ gen parçaları pX330 vektörüne klonlanarak pX330-β ve pX330-γ vektörleri elde edilmiştir. Vektörler hedef gen için klavuz olarak görev yapmaktadır. pCAG-EGxxFP vektörü CMV ve EGFP (gelişmiş yeşil floresan protein) bölgelerini içerir. CAG promotoru içeren, memeli hücelerinde yüksek miktarda gen ifade edilmesini sağlayan bu vektör EGFP'nin 5`ve 3`parçaları homoloji gösteren bölgelere de sahiptir. Vektör EGFP geninin ortasına hedef gen yerleştirilecek şekilde tasarlanmıştır. Bu bölgeye hedeflenen CatSper β ve CatSper γ gen parçaları klonlanarak pCAG-EG-β-FP ve pCAG-EG-γ-FP vektörleri elde edilmiştir. pX330-β ve pCAG-EG-β-FP vektörleri ile pX330-γ ve pCAG-EG-γ-FP vektörleri ayrı HEK293 hücre hatlarına transfekte edilmesi sonucu pX330 vektörlerinden ifade edilen klavuz CatSper β ve CatSper γ RNA'lar, pCAG-EG-β-FP ve pCAG-EG-γ-FP vektörlerindeki hedef gen parçalarına bağlanması ve pX330 vektöründen ifade edilen Cas9 enziminin bu bağlanma bölgelerini tanıyıp iki DNA ipliğini kesmesi, pCAG-EG-β-FP ve pCAG-EG-γ-FP vektörlerinde bulunan hedef genlerin kesilip çıkartılmasından sonra pCAG üzerinde EGFP geninin yeniden oluşturulup yeşil floresan ışığın gözlemlenmesi hedeflenmiştir. Bu sebeple, HEK293 hücre hatlarına tek başına pX330-β, pCAG-EG-β-FP, pX330-γ ve pCAG-EG-γ-FP vektörleri negatif kontrol olarak transfekte edilmiştir. Ayrıca pX330-β ve pCAG-EG-β-FP vektörleri ile pX330-γ ve pCAG-EG-γ-FP vektörleri ayrı HEK293 hücre hatlarına transfekte edilmiş ve 24 saat 37 °C'de inkübe edilmiştir.  Konfokal mikroskop altında yapılan inceleme sonucunda negatif kontrollerdeki hücrelerde herhangi bir ışıma gözlenmemiştir. Klavuz RNA ve hedef geni içeren her iki vektörün transfekte edildiği hücrelerde yeşil floresan ışık gözlemlenmiştir. Bu sonuçlar, klavuz RNAların hedeflenen CatSper β ve CatSper γ gen parçalarını tanıdığını ve Cas9 enzimi ile bu parçaların kesildiğini göstermektedir. Bu çalışma ile dizayn edilen CRISPR/Cas9 vektörlerinin HEK293 hücre hattında çalıştığını ve kısa zamanda bu tip bir sistemin inşa edilebileceğini göstermektedir. tr_TR
dc.description.abstract Mammalian sperms swim through convoluted female reproductive system and interact with the eggs in the fallopian tube. Sperm cells have the capacity to fertilize eggs but they cannot achieve this until they go through capatitation acrosome reaction. During capacitation, plasma membrane, permeability and motility patterns and flagellar activity change and Ca2+ is increased that causes hyperactivation, an asymmetric whip-like movement of the flagellum. This entry of Ca2+ is crucial for sperm hyperactivation and Ca2+ ions during this reaction flows through a flagellar specific ion channel called as Cation channel of sperm (CatSper). CatSper channel is a Ca2+ selective ion channel and maintains the Ca2+ entry into sperm cells. CatSper channel is comprised of CatSpers1–4, CatSper β (beta), CatSper γ (gamma) and CatSper δ (delta) and the loss of these genes in mice causes infertility. CatSper channel is localized at the principal piece of the sperm flagellum CatSper 1–4 mutations show no CatSper current detection, indicating all α subunits are required for the functional CatSper channel complex. It is shown that CatSper δ null mutants are infertile and they lose hyperactivated motility and Ca2+ current in the spermatozoa. The loss of CatSper δ also reduces CatSper1 detection, showing that CatSper δ auxiliary subunit is crucial and responsible for the formation of the CatSper channel assembly. Recombinant DNA technology provides the power to modify DNA molecules at a precise and targeted fashion within a cell, offering the ability to understand the gene functions, develop innovative therapeutic drugs, and biotechnological products. With the new developments in genomic engineering, in theory, it is now possible to directly edit or regulate the functions of DNA sequences in their endogenous conditions for any organism.  Sequence specific DNA nucleases can be programmed to edit any endogenous genomic sequences with high precision and efficacy at a predetermined locus in a broad range of organisms and cell types, thus effectively promoting genome editing. They can either nick single strand DNA or cleave both strands of DNA either within or nearby the targeted sequence in a non-specific manner since they have sequence specific DNA binding domains bound to a nuclease. These nucleases have sequence-specific nuclase domains that can cut DNA strands within or out of the targeted locus by nicking one strand or cutting the double strands on DNA molecules. Cells activate of of two repair mechanisms when the DNA is damaged. They can activate either non-holomogous end joining (NHEJ) or homologous recombination (HR). NHEJ can introduce indels, thus causing frame-shift mutations or knock genes out of function. In HDR repair, cells can repair the damage in by recombining donor DNA as homologous to the targeted site with explicit genomic modifications. Recent developments in genome editing has lead to a revolutionizing Clustered, Regularly-Interspaced Short Palindromic Repeats (CRISPR)/Cas9 system as it allows gene manipulations in many cell lines and organisms including human. CRISPR is an immune system for bacteria and archaea. These organisms detect and eliminate foreign DNA and viral phages with its CRISPR accociated gene product, Cas9 and add small fragments into their CRISPR cluster. Bu using this ability of Cas9, CRISPR/Cas9 gene editing system is developed. Cas9 has a recognition and nuclease site. Both domains of the nuclease cuts different DNA strands. Cas) recognizes ~20 bp sequence with NGG at the beginning of the sequence. By using this 20 nucleotide sequence with NGG and guide RNA with Cas9, almost any sequence beginning with NGG can be targeted and edited.  In our study, we used pCAG-EGxxFP and pX330 plasmids containing CatSper ion channel auxiliary subunits CatSper β ve CatSper γ gene fragments and co-transfected them together in HEK293 cells to express EGFP gene.  We cloned CatSper β ve CatSper γ gene fragments individually into pX330 to obtain pX330-β ve pX330-γ constructs. pX330 contains Cas9 gene and single guide RNA. We also used pCAG-EGxxFP plasmid which has CMV promoter and EGFP genes. This plasmid has 482 bp homology sequence with 5` and 3` EGFP fragments and placed under ubiquitous CAG promoter. The vector is designed that we can insert out targed sequence into EGFP gene. We cloned CatSper β ve CatSper γ gene fragments into pCAGxxFP individually to obtain pCAG-EG-β-FP and pCAG-EG-γ-FP constructs. Our aim is to co-transfect pX330-β with pCAG-EG-β-FP and pX330-γ with pCAG-EG-γ-FP into HEK293 cells to check whether guide RNAs containing CatSper β ve CatSper γ fragments can bind to targeted gene fragments in pCAG-EG-β-FP and pCAG-EG-γ-FP constructs, thus cleaving the targeted sequences with the expressed Cas9 enzyme. If Cas9 cleaves the DNA fragments, pCAGxxFP plasmid will reconstitute the EGFP and give green fluoresence. Therefore, we transfected pX330-β, pCAG-EG-β-FP, pX330-γ and pCAG-EG-γ-FP constructs individually as negative controls into HEK293 cells. And we also co-transfected pX330-β with pCAG-EG-β-FP and pX330-γ with pCAG-EG-γ-FP into HEK293 cells and incubated them at 37 °C for 24 hours.  When we checked HEK293 cells under confocal microscope, we observed green flourescence in co-transfected constructs but not in individually transfected constructs. This indicates that single guide RNAs recognized CatSper β and CatSper γ gene fragments and Cas9 enzyme cleaved the targeted sequences. With this study, we demonstared that our designed CRISPR/Cas9 constructs are working in HEK293 cell lines. en_US
